I am employing a canadian citizen on TN1 visa - how do i pay him - as an Employee?

what are the payroll options:
as a employee - then how do we deduct taxes
can i pay him as a contractor and let him worry about taxes

If he is actually an employee, then no, you can't just pay him as a contractor. This determination is based on the relationship between you, and not just what you decide to call him and how you pay him.

I just re-read the part where you said Canadian citizen on a TN1 visa....if you are posting this from another country - you would be subject to that country's rules regarding payroll, and not Canada's.
